Dang. I'm sorry. I wasn't clear. I meant the air gauge on the gun, or do you have another that you use during fills that confirms the gun's is accurate. My thought was; if you weren't really getting the full pressure that you thought you were, it would sure explain why you can't get the fps up. If there isn't an obstruction to the air's pathway, then a lack of pressure can only happen in a limited number of ways.
Because you didn't find some hint of other problem through tuning, such as the hammer's stroke/pressure or the port causing restrictions to the air supply, there doesn't seem to be many other options. I'm not sure if pressure can potentially bleed-off during shots somewhere along the way, but that would be the only other thing that I could see as a potential factor.
I know, it's not worth the hassle to have to track it down on your own...
...it's just a bit of a good mystery.
